The Bulk RNAseq Harmonization Workflow processes fastq files from a single sample and performs quality control throughout the processing steps of trimming, aligning, and quantification.
Inputs: This application requires 1 or 2 (single or paired-end reads) sequence data fastq files as well as reference files for DEXseq, HISAT2, and Salmon.
Outputs: This application outputs gene-level and transcript-level quantification files from Salmon, as well as the MultiQC quality reports summarizing the QC from multiple tools and logs/metrics from FastQC, Trimmomatic, HISAT2 and DEXSeq.
